Afton's role in the series is pivotal, yet his legacy seems to be carried on by The Mimic (who may have also been Glitchtrap and Burntrap).
As a result, old hard drives and other electronic used to code them were repurposed to help expedite development. However, they had a computer virus or were haunted in some way by William Afton, thus explaining the creation of glitchtrap. This never seemed to fit quite right, at least to me.
After Security Breach, I believe that Glitchtrap survived and is actually Helpi, the AI in the Vanni mask that exists within the V.A.N.N.I. network. Not only do Helpi and Mimic talk to Cassie separately and even slightly argue with each other after they banish MXES, but the one thing that really sells it for me is the room with the Baby plushies.
Glitchtrap is the programming of the Mimic which was scanned into the Freddy Fazbear Virtual Experience, which would take inspiration from Afton and continues his murder spree years after his death, essentially wishing to replicate his crimes to the point where it 'becomes' him.
The one we know as glitchtrap was probably disconnected from him during the fnaf 3 fire, and later discovered by the design team of fnaf vr: help wanted. We know that spirits can inhabit both the metal of an endoskeleton, and the circuitry that controls it.
